Okay this mission I am having difficulty with capturing both GDI Construction Yards and keeping the Nod base safe.

I also have issues with this mission. I got it so that I could capture both GDI conyards (BTW: selling a captured conyard will fail the mission as well!). You should use the planning mode; then you'll have all your engineers capture all buildings at the same time. The only problem will be the turrets. The commando and those shadowy forces both have C4. They can take them down.
Unfortunately, last time I tried this, some GDI forces who were already on their way, destroyed an alien command center (failing the misison). So you'll have to be fast.
I never had any real trouble protecting my Nod base. Here's a tip: at the beginning of the mission, you'll see GDI and the aliens fight eachother: A scrin Tripod will be among the forces. Use your commando to kill it, then an engineer to capture the remains! (* Then again, maybe not: see below)
After capturing the GDI base, maybe you should send the tripod out to take care of some GDI forces, so they won't destroy the Scrin.
-- Here's something I just thought up: DON'T use your commando to kill the tripod. Let GDI take care of it. They will probably be too badly damaged to properly attack the Scrin then!

I did this mission as follows: Send Shadows to the bottom base and clear out the Watchtowers and GDI infantry (it's possible to do this without losing a single one), then send all the engineers into the base along with the commando. Capture the refinery, the CY, a power plant and a barracks and churn out engineers to capture the rest of the base. Start building your base (best to get Sonic Towers ASAP because you won't be attacked by GDI a great deal) and get Mammoth tanks. If you're lucky, the Scrin won't reach the top base (and provided they stay online they shouldn't by the time you get there. Send the mammoths up to the top base hugging the far left, only attacking the defences at this entrance (leave the others, they'll slow down the Scrin). Once you're there, send the engineers in to capture the CY and build lots of Sonic Towers around it. Taking out the Scrin base from here should be quite simple.
Oh, and the Nod base is unimportant. It's good to keep it alive since it provides so much power but once the first GDI base is under your control don't pay too much attention to it, the AI don't.

What i did was this. The GDI and Scrin forces met just outside my base, i waited for GDI to win it (just several units entering Scrin territory) and i followed them in and let them destroy the Scrin defences (most notably the lightning storm generator). Then i captured all their buildings, builded a refinery and a harvester, and started churning out those huge Devastator airships and some tripods. I had also recovered some tripod and juggernaut huscs. Then i just made sure neither GDI or Scrin could kill their enemy's Conyard, and in the end i just captured all of them.

Yes I know that this is an incredibly old topic, and yes I hate bumping topics, but what I discovered warrants it.
Anyway....
I just beat this mission on the normal difficulty, and I have to say, it was incredibly easy! You don't even need to use anything but the Saboteurs, so put the Commando and the Shadow Teams on the no-shot stance and put them at the back of your base. Both GDI and the Scrin don't attack you (unless you attack them!), so build around 20 Saboteurs and put one or two next to each production building and conyard. Then go into planning mode (the button beside the waypoint mode button), and order each of your Saboteurs to enter the buildings. Exit planning mode, and you've just won the mission*. This is the easiest mission in the game, you don't even have to fire a shot!
* Note: If you want to do any of the Bonus objective, this is not a walkthrough for you, as you can't build anything since you completed the mission.

* Note: If you want to do any of the Bonus objective, this is not a walkthrough for you, as you can't build anything since you completed the mission. I use this tactic too it also work in hard difficult. If you want to finish bonus objective you can use this too. but you must left 1 Gravity Stabilizer with commando near it and must capture both tech center after you capture all key building(except 1 Gravity Stabilizer that I said) build Mammoth and Tripod, once both is finished build. Plant C4 on that Gravity Stabilizer to win mission.
