As the topic implies I'm trying to figure out how to run Tiberian Sun Retro in windowed mode. I know it's got the option, I've just never found it.

Run Retro's executable with the -Win parameter .

For example, if the command line for normal TS would be "C:\Westwood\SUN\Game.exe", you should run "C:\Westwood\SUN\Game.exe" -Win
You can run TS/Retro with the parameter by writing the executable's path and the parameter (like in the upper example) on Start -> Run, or by creating a shortcut with the parameter.

Note: for windowed mode to work you need to have 16-bit colors on your desktop. Windowed mode doesn't work with 24-bit or 32-bit colors.
