The Berne Mothership spawns whenever I load a mission!

Whenever I load a mission, whether it be after my base is finely defended with a huge army, or to right after the the mission starts, the mothership is called upon. I understand that this is only supposed to happen after you destroy one of their bases, but I have not! It seems to be a bug. Any way to fix this? EDIT: A reinstall fixed this. EDIT 2: o wait, no.
