The Scrin didn't invade earth because at the time they send a recon ship to explore, Earth seemed to be uninhabitable and the Scrin never bothered to send another recon (they didn't expect the dust in the atmosphere and the ice age to be temporal).
The only "God's son" in this story is Adam; he was supposed to rule over the humans on earth, but he went back to mars to join the fight against the Scrin after his wife (Eve) died.

Vega killed himself because he realized his mistake and knew Kane would most likely kill him for that (he took Kane's Scrinship and crashed it) and aside from that GDI took out his forces and was about to storm in.
