Well, who is to say the Forgotten wouldn't drastically have changed in Tiberian Incursion? The Forgotten would have been living with the tiberium for quite a while at that time, so it wouldn't be that odd if they would have gotten to understand it even better than either GDI or Nod. Like Ishmael said, they would turn out to be humans most powerful weapon against the Scrin. Ishmael also said the Forgotten would be a fully grown faction in Tiberian Incursion, so I don't think they'd be scavengers anymore.

It was already pointed out that in Tiberian Incursion CABAL would attempt to not only conquer GDI and Nod, but the Scrin as well. I think that prettymuch closes out him joining with any other faction, aside from the faction that was already said he'd merge with; a Cyborg faction (actually, Ishmael said he'd re-merge with a cyborg faction, but I still don't understand where he was going with that...).
I personally think it'd be best if the first few Scrin missions would be against the Scrin rebels (just like in TS; Slavik vs Hassan) and the Scrin Rebel missions would be like a prologue.
i was thinking mutants shouldnt have any power, as it doesnt seem to be what westwood wanted. but in chemistry class i came up with an awesome storyline, involving the mutants.

XXXX years ago, a war began. not between humans, but between aliens of a race that is know on earth as the scrin. the war has been raging for too long to remember what the cause was. all that is known is that they are fighting. according to the tacitus, the scrin sent tiberium to earth. the humans initially thought it was to prepare an invasion, but they would later find out the real reason. it was a risky attempt to prepare the humans for what was to come. the scrin rebels came to earth to get help in fighting against the scrin, as they were planning a full scale invasion of the rebel home planets. soon the scrin found out the rebels went to earth and followed them.
at first, the rebels were thought to be "the scrin". this is true, but not the complete truth. contact was quickly made with GDI, which decided to help in return for technology. the other scrin (badguys) appeared shortly after, and as Nod was desperate, they offered to help the scrin also in return for technology.
both GDI and Nod have formed an alliance with aliens, resulting in a 2v2 battle. though this would not last for long. Kane merged with CABAL, and with the complete data from the tacitus is able to strike the aliens weak points.*
Mutants, still desperate to survive, also got hold of basic CABAL tech when he was offline. they thought forming an alliance with GDI would be the only way to survive, and perhaps even find a cure. GDI gladly accepted the offer, as Nod had an advantage with CABAL.**
*: in nod campain, the scrin will think Nod is trying to fight both scrin factions and invade their planets. (this is indeed kane's plan)
the scrin will turn against nod and it would be a nice last mission(s) to take over the scrin faction, and capturing the main planet.
**: both CABAL and the mutants will only provide some units that can be used strategically, in certain missions.
